Possible HDMI related issue is very plausible for your case. Have you got some HDMI splitter or HDMI switch connected anywhere in ANY OF THE HDMI ports of your TV. Check your HDMI CEC setting and your TV HDMI CEC setting. Isolate the TV and begin testing to find the cause. Also I only have the box attached to the TV.

The problem of unable to bring the Tx3 out from sleep is the first for me. I have seen reverse problem of box unable to sleep - and usually this is caused by the USB air mouse cursor moving right after trying to put the box into sleep.
The closest possible solution if there is a software bug, is the Power Key Definition setting.
There is a Power Key Definiaton setting, but it is purely for activate Sleep, Shutdown or Restart. Once in sleep, the power key of the IR remote should and only bring the Tx3 back up immediately. Albeit it doesn't seem to address your issue, it is good to change the settings around and see if your problem persists.
If all else fails and you can't pinpoint the problem, then factory reset is the last option.
If still cannot, then buy a new IR remote.
If still cannot, then box problem.
