Yes you can still run the current ROM with ROOT. Root just gives you access to the phone system. I was running Root with stock ROM for quite some time and only recently updated to custom rom.btw, i quote this from my other post la;

Since you're rooted you can always install Froyo now and test it out while it's officially available
