iTunes authorization will only work for apps/books/movies and songs that you purchased and downloaded genuinely from App Store and iTunes Store. It won't work for other contents that are downloaded outside of these 2 stores. If you have authorized your desktop iTunes with all the necessary authorizations; and have transferred your purchases; all of the bought contents will be in their respective folder/tabs in iTunes.
You said you've authorized your laptop, but have you click transfer purchases? [in iTunes, FILE>>TRANSFER PURCHASES or right click on your device's tab]
After transfer purchases, you can safely sync your iPhone. The pop-up window will still give you the warning that it'll delete all the apps currently in your iphone as this is your initial sync with your MBP. Go ahead and proceed, as all the apps are already transferred to your laptop. You will however loose any saved data on your apps like saved gameplay for your game apps.
For your contacts, it won't delete your current contacts with empty data. For an initial sync, it will merge the contacts from your iPhone and your MBP. After the sync, you should be able to browse your contacts from iPhone in your desktop Address Book app in MBP. [That's why there's another choice of Replace Information in INFO>>ADVANCED if you want to delete all the current contacts]

Well the popup message is kinda scary as I did not encounter it in my old 2G iPhone and MBA during the initial sync.
I did transfer all my purchases without an issues but will it remove all my apps if I proceed to sync?

IT WORKED!!! Phewww... After reading some many syncing issues on iTunes online about deleting apps and stuff, this is a huge relief.
I spent half a day searching for sync alternatives e.g Fliq, Google Sync, iPhone Contacts Backup Tool, Missing Sync, Mobile Me and other cloud apps including calling Apple Support.
Best thing is you were able to explain much better than the Apple Support dude from Australia
