For some reasons, some applications will be installed to main memory no matter what storage you choose. One of them is S2U2, it needs to be in the main memory to run properly.
Even that some programs can be installed into My Storage or Storage Card, their registries and shortcut will be in the main memory, so some space will still be used up.
Internet cache, histories and cookies are also some of the items which occupied spaces. Go to page 1 of this thread and follow the link of Tips for Omnia, for a method to move your Temporary Internet Files to your Storage or Card. There are many tips to reclaim spaces too.
The best solution is to flash to custom roms, which excluded some programs that you don't use.
Spend more time on first 4 posts of page 1 and have fun with your Omnia. You will be surprise of what you can learn from there.
And regarding Garmin MXT, please read 2 posts before the one you quoted. It's not free. So far, there's no free navigating softwares. I've post the installation guides just to let ppl know that Garmin MXT will work on our Omnias. No matter what, I still advise to support Garmin (or mapking, if you like it better).
Pay for the software if you find it useful, developers need to eat too.
