All these trains, they will depart from the same platform or not? If all from same platform, how do they deduct the fare from the IC card since the gates are located at the entry/exit point of the platform, not train.

At Haneda, it's the same platform.
But if that specific station is the starting station, there might be different platforms.
Price is the same for different genre of trains on the same line. They charge by distance.
When riding a limited express // Rapid train that requires a supplement fee, travelers can use the IC card to pay the base fare when passing through the ticket gates, but they need to purchase the supplement ticket separately at a ticket machine or ticket office.

Nope. Both Haneda & Narita are busy airports.
When I'm talking about 1 hour, there're 10 counters operating, at least.
Because the immigration officers will query individual. So please be prepare to answer their questions, like where you will stay, what sort of accomodation is it, etc.
Narita was busy airport but not 24 hour airport. It last flight arrived are 22:00 and Airport closed at 23:00. No way to miss any train or any bus.
