No, cloning software typically don't clone the recovery partition over. Its just the EFI partition, Windows recovery partition and the boot partition. Assuming this is the GPT drive.
In my experience, cloning from HDD to SSD has been quite successful. With the exception of my first attempt when I got the GT70 2 weeks ago. The Samsung Data Migration some how botched everything lol!
Here's the steps I followed:
1. Disable UEFI secure boot in BIOS.
2. Perform secure erase for SSD in another computer/laptop. So that it has a clean out of box mode.
3. Run burnrecovery and take a snapshot image of the entire HDD using Windows 8.
4. Remove unnecessary software on HDD and apply your own tweaks (e.g. disable hibernation, page file etc).
5. Run registry cleaning (I use TuneUp and jv16 Powertools).
6. Run drive defragmentation (I use PerfectDisk). Then run boot defragmentation. This will defrag the boot and page files.
7. Run cloning process (I use Samsung Data Migration for my 840 Pro).
8. Once complete, I would remove the HDD from laptop to prevent interference.
9. Install SSD in the primary bay.
10. Let it boot. If no issue, boot into recovery mode and run chkdsk /f to clear inconsistencies after clone.
11. Once boot back to Windows, use a partition alignment tool to check for drive alignment.
12. If no more issues, you can safely reformat the whole HDD. If you ever need to go back, just re-image the backup you made.
13. Then install HDD back into secondary drive and format as a data drive or whatever.
14. Go back to BIOS and re-enable secure boot if you wish.
15. Install/customize your new setup to your heart's content.
16. Final step is get a snapshot image, in case you ever want to get back to this state in future.
You would see that I do a snapshot image before a critical step. Its important to maintain a backup. My F3 still works but of course there's no MSI factory image to restore from. This is where I use my backup image. If you need the MSI factory state, then just boot from the recovery DVD you just made.
Of course if you want a completely clean installation, just start from scratch. But I'm lazy
