It's a Semaphore kernel issue. If you reboot before 2minutes is up, after your boot up, Semaphore will move all the scripts to init.d.ori.

Try reinstalling with it being mounted. I'm not sure why the values can be the same (maybe a previous version's ThunderBolt! ?).

The "How do you know if it works" will show it correctly if you've flashed a previous version. An upgrade usually won't change the values.

Not yet. I'll try it later, though I do remember having problems with it, just don't remember which problem.

Nope. The issue here is 2.1.2 and 2.1.3 had the same values. Only thing fixed is some other stuff like LMK values - that will change. The values in the first post is the one that did not change.

Short answer, just reflash with yuor mounts mounted. End of story.

It comes with MintBolt!, not ThunderBolt!.

If you want to use ThunderBolt!, remove all init.d scripts, then flash ThunderBolt! manually. If you face a hang at boot, try to ask the MintBerry forums for help. Not sure what was changed that makes it hang :/

Best is modding a stock ROM from scratch so that you yourself know what changed.

I.e. from stock -> custom kernel -> custom theme -> lagfix -> ThunderBolt!
