Great list you have!
I did use GoodReader before and it's REALLY good! I normally read my PDFs using the default iBook app using my iPad, I have yet to try viewing PDFs with the iBook on the iPhone.. who knows maybe it's great as well? I will try it in a few days time and maybe will give a review after that. (Or maybe someone else has got a comparison between viewing PDFs with the iBook and GoodReader can give a review.. haha..)
In my opinion, Apple's iBooks is no match for either GoodReader or ReaddleDocs or even AirSharing Pro. Why?
Although iBooks has a beautiful bookshelf layout, Its too slow and lack of many features.
The moment the PDF files opens, you can choose to view the file in either portrait or landscape mode.
In portrait mode, you need to zoom in and pan around in order for you to view clear text, which is very inconvenient.
It seems to be better in landscape mode. Of course you need to zoom in too, but you don't need to pan around.
However, its very troublesome when you wanna to go to the next page as its somehow more difficult to swipe to the left/right to go the next/previous page because you already zoomed in. And once you get to the next page, you need to zoom in again =.=''
Any of the three I mentioned above does way better, especially GoodReader and ReaddleDocs.
Of course the best is to rotate and view files in landscape mode.
You can simply zoom in until the text are clear enough and lock it so that the screen won't move diagonally (GoodReader's feature). Just scroll upwards or downwards to view the rest.
If you find the text too small, you can use the text reflow feature (GoodReader & ReaddleDocs) which converts the entire PDF file into pure text, where you can adjust the font type, size and colour (Day and Night mode) which you want. Oh and, you can lock the screen orientation manually too. iBooks does that too (By pressing the Home button twice and swipe to the right), but its only in Portrait mode. GoodReader and ReaddleDocs do not have the brightness control feature as shown in iBooks.
As for performance, GoodReader and ReaddleDocs are significantly faster than iBooks at start up as well as viewing large PDF files. They support more file formats such as the popular pictures, music and video formats, and most importantly, Microsoft Office documents (Word, Excel and Powerpoint in both 03-07 & 08 version).
GoodReader and ReaddleDocs claim that they have written the app using their own algorithm which enable users to open a 100MB file without any lags & crashes.
Both have other features such as Email files, Organize files in folders, Zip them, Password protection, etc.
Files can be transferred through USB and WiFi for both apps.
Note that the comparison is made on a non-jailbroken 16GB iPhone 3GS Maxis set, and performances vary on an iPhone 4 or iPhone 3G/iPhone.
If you plan to read a lot of text files in one go, you're recommended to view it on an iPad or a laptop.
Hope this helps =)
