kyoto many places to visit actually. if it doesn't favor your liking then 2 days definitely enough. stay a night there.

no need JR pass. Tokyo Metro Pass enough. Day 4 and 5 you can get Fuji Hakone pass but that is for 3 days

if you're taking train then while on the way you can stop by somewhere in nagano or matsumoto area.
