stay 1 place in Kyoto and 1 place in Osaka is correct. unless you don't mind wasting time going to Kyoto back and fourth throughout your Kyoto itinerary

kyoto is very nice when it comes to nature sighseeing/scenery.

osaka is more about city and busy districts, suitable for shopping etc.

try to get 7 days JR pass instead since most of your trip is concentrated in either kansai area or kanto area. then from day 9 to day 4 can get the 72 hours subway tix.

finalize where you really wanna go first. if you get jr pass just to move from city to city, why not take the domestic flight? it could be cheaper than buyer pass for the shinkasen. pass is usually only recommended if you travel to a place far from city and not accessible by airport

what you found is international flights...those are korean airline that make you transit in Incheon before taking you to NRT.

for domestic flight usually its available on a closer date. Maybe you can try search again when its about 2-3 months of your departure date?

I know everyone's interest in a trip may be different, but would like to get some opinion from those that visited Japan. Is 12 Days Hokkaido-only Trip is too long?

if you're going to see Autumn foliage, i suggest you check again whether Hokkaido is the right place to go. By November i think it should be winter if im not mistaken

you just need to check the travel time needed from point A to Himeji, then to Amanohashidate. Then you will get your answer

no need that 1k JR pass if you're travelling only in tokyo. consider the Tokyo Wide area pass for your case

you can cover these places at your own pace. since you're travelling from tokyo to kyoto, i think you can travel overnight from 1 city to another so you don't really need a half day. but it all depends on what you really want to see first. so for those 3 days just stick to it as 3 days activity.
