the sagano train has its own train schedule and seat selection.
You either go early so that you can buy the ticket that is scheduled at the later time, or go and just take whatever time slot available.

2) any amount. As long its 5000 Yen per receipt (5k exclude tax)
3) you can put in check-in luggage. Just hand your passport/receipt at the custom once you pass custom clearance
