Thanks, I have done just that. Took me long time to update my iTunes version first.I noted every data still there except for my WhatApps. My previous WhatApps data archived all not there anymore. How to retrieve from
iTunes? How come it didnot restore for WhatApps?
Is there a way to select only WhatsApps to be sync back into my new phone again?

Update at 11.14pm
I tried to restore again using my backup in iTunes. After updating, I find that my WhatApps messages are still not there. All gone. But other Apps, the data are still inside.

But I need to check with you guys whether the new Apps that come with iphone SE, will it disappear after I restored the old set of data and Apps?

if you don't want to restore Whatapp messages via iTunes backup, alternatively you just use Whatsapp Chat Backup feature in the app.

I use "Archive", but I cannot see any button to "unarchive" it back.

Not Archive. Once you reinstall your Whatsapp, it will ask if you want to restore from your icloud backups.

Archive is not backup la..its just to hide messages from ur main timeline

Settings > Chats > Chat Backup > Backup Now

Chat Backup is using iCloud, am I right? I am not using icloud to backup but using iTunes. How come iTunes failed to backup my WhatApp messages.

iTunes does not backup your whatsapp even if you backing up your phone with iTunes. It has to backup with iCloud

This is what I did not know. I was informed everything will be back-up using iTunes. I did not use iClouds. Now all my WhatApps messages all gone.

There are 3 ways to backup Whatsapp messages on iPhone:
1. Using iTunes backup - this will backup everything on your phone including iMessages, contacts, apps data, Whatsapp messages etc. (except apps as they will be redownloaded from AppStore after restore) - fastest method as everything restore as old phone without using cloud.

2. Using iCloud backup - backup everything same as above except it takes forever to restore because need to grab backup from Apple server.

3. Using Whatsapp app internal iCloud backup - this will only backup Whatsapp messages to the iCloud.

I think if you archived all your messages previously, just drag your main chat timeline down and you'll see the Archived Chats tab at the top. Select the chats you want to unarchive by swiping to left and choose Unarchive
