You are one of the really rare person who prefers Malaysia sushi rather than Japan! In Malaysia, its not fresh compare to what they serve here. As for how you eat it is basically up to you. You pay for it and you can eat whatever way yo want....though might be different with the Obama sushi shop in Ginza (cannot remember the name due to old age). If you want to dip in soy sauce you can still do it but correct way is to dip the sushi and not the rice. If not the rice will be soak with sauce.

My order of preference:

Reason I move the Akihabara to Day 3 because Ueno Park + Ameyoko enough kill your whole Morning + afternoon. Asakusa Enough kill Afternoon to Evening. Night for Tokyo Skytree + Tokyo Skytree Solamachi mall.
That will be enough for a day.

Day 3: Sleep at Shinjuku
- Toyosu (Fishmarket) + Odaiba
- Akihabara
- Shinjuku (Dinner; back alley stalls)
Same as Day 2, 3 Spot 3 zone. Morning , Afternoon , Night. Akihabara enough kill whole noon and Shinjuku can kill whole Night.


Day 4:
- Harajuku
- Shibuya
- Nakano Broadway
- Shinjuku (Willer Express Bus to Kyoto)

- Teramachi Kyogoku (Dinner; Sukiya)
- Kawaramachi + Karasumadori
Day 5 night I add Kawaramachi + Karasumadori This 2 are Hearts of Kyoto. Most Central part of Kyoto.

Day 6: Explore by bicycle

Day 6 Basically no problem. I add in Gion as Night Part. Gion + sanjo Station Riverview + Potoncho Alley are nearby. Explore with Bicycle, not my fav because bicycle also need find parking and pay parking fees. I prefer Bus. Kyoto 1 Day Bus Pass just 500 Yen. Bicycle parking fee already more than 500 Yen + renting fees lagi?

Day 7: Use Kansai Thru Pass
- Mt Kurama + Kurama Onsen
- Nijo Castle + Nishiki Market
- Dinner; Takasegawa Teppan Doujou
I put Kurama part at Morning. It quite a distant from Kyoto City Once you reach there and finished activities will be noon. Noon time will be perfect timing for Nishiki Market. After Lunch then Nijo Castle. After Dinner can go Umeda Sky Building.

Day 8: 
- Fushimi Inari Shrine + Nara
Don't used Kansai Thru Pass. Used Icoca by taking JR Nara Line. This JR Nara Line start from Kyoto Station to Fushimi Inari Station > Nara Station in one shot. 

Day 9: Sleep at Osaka/2nights  // Kansai Thru Pass + Purchase ICOCA & Haruka (For Osaka/Kansai Airport)
- Europe cafe + Relax at Kobe Airport
- Shinsaibashi
- Namba + Dontobori
Relax at Kobe Airport? LOL Unless you want try the Kobe Monorail to Kobe Airport. If Me I rather spend more time on Kobe Tower + Mosaic Mall. Removed Kobe Hil. Spent more time at Osaka Shinsaibashi. Add in Namba + Dontobori

Is it recommended to vist Daisetsuzan during Mid May?

Unfortunately I can't fit in Hakodate into the itinerary, it's too far. Perhaps I will visit Hakodate when I travel around Tohoku region next time.

Any further advice to further shorten the amount of days?

so in short its not so advisable to go all the way to Shiretoko National Park during May, should just visit during winter for drift ice? which mean probably I can remove Day 3 to 7 and continue my way from Obihiro directly to Sounkyo Onsen

i plan to visit japan (my first visit) self guided during autumn (end of Nov - Early Dec) at Kyoto for 6D5N.

i'm still researching places to visits for all this 5D and get most of the info from Japan-Guide.com.

Question:
1. what time do we normally wake up there to start the visits to all the shrine? i know our time is +1hr but i heard is they have early sunrise and early sunset and most shops close early. Most metro or bus starts at 6am (japan time?)

2. Is it too much for 6D5N for kyoto only? i don't like rushing stuff and like to take thing slow. Should i add in Osaka?
