Have switched from NAV2006 to NOD32 recently. I found out there's this "updfiles" folder with some files downloaded during manual updating. Is it safe to delete those files?

The contents of this folder is used during incremental engine update. It's safe to delete contents of the folder, but it will increase update download time.
nod32.00x are all the database (signature files, advanced heuristics etc). Just leave it be.
