Nope, no such issues as backlit then need to be taller.
Cherry mx switches are designed to fit in standard 3mm led. In fact those 2x3x5mm square led fit in even more perfectly. So adding of led should not affect the typing.
Most of the keycaps on modern mech kb are using same type of profile, dcs profile.

Though, different manufacturer and oem may choose and use their own height. Most notably fews are cherry (lowest), signature plastic and standard oem height such as ducky, filco and so on. The elevation different between standard oem height and cherry eight is around 2mm, not really a big deal even if you mix match and use both on a same board.
Also, sometimes, those thick keycaps or the reinforcing cross on the back side of the keycaps may indeed affect the key traveling a little, but it isn't really a things you will concern about.
