One thing they are very clear, any after market mod you do will only void that particular part. Let's say you mod the headlights for LED/HID, headlights warranty will be void. The rest of the car will still covered.

Seems acceptable, since the SA might have to go take your car from warehouse, or send it to polish and wax, etc.

That I didn't get to confirm. But the inner rear lights (the part on the trunk door, consist half stop light and reverse light) is a standalone part# according to service manual. So only that assembly will void if they want to "cari pasal". Other ppl can always call the cust care to confirm.
