I've been having the problems since 4.3.3 also actually. Feel like trying this to fix the notification problems.

4- open itunes on PC and connect your iphone and wait until it activates. If itunes says that your SIM is not valid, u have to go to SAM and choose under the 'method' the 'manual' option and fill the info about ur SIM. then reactivate with itunes.

If you decide to follow what I'm doing and something goes wrong, I will not be held responsible. (Just sayin')Backup everything with iTunes first just in case. I'm on a iPhone 4, fresh restored from 4.3.3 to 5.0.1, currently semi-tethered; factory unlocked on Maxis prepaid. Windows 7.
1. Add repo.bingner.com to your Cydia sources.
2. Download SAM, it will also download a few other packages with it. Respring.
3. Go to Settings > SAM > Utilities and tap De-Activate iPhone. Reboot.
4. I plugged my iPhone in and started iTunes. iPhone still okay and detected.
5. At this point, since its semi-tethered/tethered because of iOS5. I went into DFU mode and ran redsn0w_win_0.9.9b8. Go to Extras > Select IPSW > iOS 5.0; then Just boot tethered right now.
6. iPhone now is back to the normal state when you first started. Go to Settings > SAM > Utilities and tap Backup Activation, De-Activate iPhone, Restore Activation. It should respring automatically, if not DIY.
7. Notifications work like a charm now. (For me at least) Not missing a single message on wifi connection.
