The back story of the fall of the Targaryen is rather grim. Ned and Robert grew up together as wards under John Arryn of the Eyrie. Lyanna was betrothed to Robert but 'went missing' with the crown prince Rhaegar. Robert was the most hit hard by the news of the 'kidnapping'. Some flashback on the show would be good.

Ned's brother, Brandon, along with his companions went to the king's court demanding the return of their sister and threatened to take matters into his own hands. The mad king arrested them for conspiring to murder his son and summoned their fathers to answer the charges. They were all sentenced to death but Ned's father requested a trial by combat. The king declared fire as his champion and proceeded to burn Ned's father alive in his armor while Brandon was forced to watch and died strangled with a cord around his neck.
The mad king murderous streak continued as he demanded the head of Ned and Robert, Arryn refused and thus began the rebellion against the reign of the mad king.
Robert killed Rhaegar in battle. The mad king was slain by Jaime. Two of the royal kids were savagedly killed by The Mountain. The Queen was brought to Dragonstone along with Visery where she died giving birth to Daenarry. The last 2 survivor of the pure bloodline Targaryen were smuggled across the sea.
The throne fell to Robert as Robert's lineage can be traced back to the Targaryen (his grandmother was a Targaryen).
Ned and few others went to a tower that kept Lyanna who was guarded by a bunch of Kings Guard. She was already dying when they found her. When he return home ..
