Not surprising at all. Some Japanesse restaurants, pubs displays signs at their entrance saying "Japanesse Only". One of the reasons they are doing so because they find it hard to communicate with foreigners with their limited English.
Of course, the main reason would be bad behaviour by the foreign tourists.

Japanese racist see country or where you from. They don't care how good was ur communication. Even I was Malaysia Chinese also can't entering that restraurant.
Chinese = all chinese no matter which country you from. Singapore, Malaysia, China, Thai Chinese all will reject.

Even Osaka Japanese stay in Tokyo more than 20 years with perfect slang also can't totally disguise. Pure Tokyo Japanese still can find out that person are not 100% Born in Tokyo. They got some kind of Code only Tokyo people know it since from kid. If you not born in Tokyo, you didnt go thru that period of time, you won't know the "CODE".
