I had this problem earlier too.

Solved it by saving the download to an ext3 formatted disk space. The pausing and resuming only happens when I tell deluge to download to my windows partition (NTFS).

What method are you using to transfer files between the two machines?
I don't think there should be a problem if you use a USB thumbdrive because thumbdrives are formatted in FAT. Ubuntu can write to FAT no problem.
