yeah because HDR doesnt effect for the sky and clouds.

and fyi... clouds is one of the easiest subject to be seen HDRed

In fact I purposely darken the Angkor Wat area to contrast more on the cloud and the reflection on the lake.

I would like to ask, when I just shoot 1 picture in RAW, then I want to twist the exposure in Lightroom into 3 different exposures pictures. So which type of format I should export to before I merge with Photomatix? JPEG or any other better solution? Thanks!

I have done that last time before I read it somewhere that altering the exposure digitally does not really help enhance the HDR output image. I have done my own experiment and find out not much different (Own self experimenting and opinion).

You can either use .JPEG or .TIFF (If I am not mistaken) for the conversion.

Hope this helps clear your doubts.
