Everything went smooth sailing from peninsular to PPL Kota Kinabalu until the status reads 'delivery process' at 9:18 am 58 seconds and i haven't heard from them ever since.

Quite puzzled, it shouldn't take too long delivering the item since the post office HQ is at the same block as my address.
Prolly alot of postmen are still enjoying their holidays hence the delay....
Should i wait or save them the trouble by going directly to the office and collect my item?

If you're not needing it urgently, then just wait for it to arrive. Sometimes Poslaju deliver my parcels around 7.30pm.

You can call them to say you will go and self collect, but based on my experience, 5 out of 5 times, they will not communicate to each other properly and in the end they will still deliver it to the initial delivery address instead.

Even the sender is getting jittery, that doesn't help my situation, lol.

Yup. That's usually the case, especially on public holidays and long weekends.

Cause poslaju main page, is shown as calculated by box dimention, but when i go in to poslaju > pos parcel, it was weight by KG.

It depends if your parcel is large or not. If your parcel's volumetric weight is more than the weight, then they will calculate the postage using volumetric weight (box dimension). Otherwise, it will go by how many KGs your parcel is.

It doesn't matter if you are posting it from KL to KL or KL to JB. It depends on the size of your parcel only.
