That will happen only on special dungeons like "Prepare for Counter Atk", "Blood Prince" where multiple bosses appear on the same map. Token will be deducted once you kill the first boss of the map.

Killing mini bosses in "Being frm the other World" and "Fleeing Gnoll King" will not deduct tokens.
