If you tick the "Manually manage music and videos" in your iTunes, you will get what you have stated above. Untick it select the "ringtones" tab and "TICK" the "sync rintones" and you'll have no problem adding more ringtones to your iPhone.

@Ryan,
You should have a separate tab for RingTones in ur iTunes - put ur RingTones in that folder and it should sync properly.

That's the whole purpose of synchronise as your iPhone contents will follow exactly as your iTunes libraries. If you have your media contents in your PC, just add them to your iTunes eg: songs, videos, photos and sync to your iPhone. If your PC don't have the same media contents as your iPhone, you need install some third party programs to transfer it from your iPhone to your PC. If you don't know how to create ringtones from iTunes read this.......http://forum.lowyat.net/topic/780457.
Since PhoneZap already support FW 2.0 you can download and install from Cydia, with PhoneZap you can create custom ringtones from your mp3's.

That is because you are syncing between two or more different computers, not the one computer you used to synced before. iTunes does not allow sharing or in your case, hoarding songs/videos/ringtones from different computers, every time you plug in your iPhone into a different computer, it will recognize it as a different syncing terminal and if you do choose to sync with that computer, it will delete all the previously synced media from the old computer, and use this new computer, with its contents as its content provider.

This old mentality of hoarding songs from your friends using China-brand MP3 players have to stop. If you need to do that, get a USB thumb drive and hoard away.
