hmm... just my speculations.

Death Knights will be a unlockable new class which starts from high level.

-Starting zone might be northrend, at the Frozen throne
-Arthas as your Leader NPC.
-A Death Knight city in the frozen throne.

in this case, Arthas will be just a killable NPC like Thrall or King Magni, which doesn't not affect the actual storyline.
Actual fight is really a big PVP battle between Death Knights and the alliance/horde.
