any possibilities that even after married, need her to fly back to home country to refresh VISA due to long wait?

From the day of submission to obtain the visa will take no more then 2 weeks

Try drop by to the immigration office which you wish to apply spouse visa, speak to officer. There are slight different policies every branches

Then by Day 30, if not done, she gotta fly out to another ASEAN country for "vacation" then come back to refresh the passport.
you also need to book the flight tickets a month beforehand for cheap price, so end up having to plan for "honeymoon" anyway
