First time Japan travellers like myself also confused, cos the stations got segregate JR Shinkansen, JR metro and other non JR lines, just need to look for the correct platform. But the station masters are very helpful so don’t worry.
With JR pass you need to look for Hikari/Sakura, the Kodoma stops every station hence longer train ride, JR pass don’t cover Nozomi (few stops less compared to Hikari/Sakura). But if you are buying individual tickets, you can take Nozomi

JR (is just like our KTM) and they build major railways connecting cities across the whole country. Beyond that, they also build a few rails in big cities (Osaka Loop Line, Tokyo Yamonate Line, Kansai/Narita airport express, etc.)
Then you have several private railways operators (Keisei, Odakyu, etc.) that specialise in certain routes
and lastly, each major cities have their own subway line (our LRT/MRT)
