Anyway how confusing is the Tokyo Metro system actually? I've been to some cities with extensive metro lines in Europe but from what I've read, nothing compares to how complicated the railway system in Tokyo is.

I've occasionally seen Tokyo Banana in Sunkus (another convenience store) when it was still around. But it's not easy find as I'll say save time and just grab them at airport

you can also grab other rare snacks at airport.
Another nice place to buy souvenirs is actually in a shop inside Diver City, Odaiba (provided you're going to Odaiba) it's known as "za, daiba" ザ、台場.

Personally, follow the lines based on google map is fine by me. Biggest issue is looking for the correct exits and/or changing lines at big station.
I manage to get lost in Tokyo station twice. Google map doesnt help when you are underground
I think many can relate on the exit and transfer. You're not alone when it comes to Tokyo Station; it's really huge so very easy to get lost. When in need, best way out is to ask someone especially the staffs from the shop

You have 12 days?? Give me 3 weeks and it'll still never be enough for Tokyo! With 12 days you can have a looser itinerary without cramming them. Take your time to stroll around. Do day trip(s) or 2D 1N trip to Enoshima, Kamakura. Yes Mt Fuji you can plan for either Hakone or Kawaguchiko (Fuji 5 Lakes) - whereby 2D 1N will be more relaxing.
If you'd like to save up, plan your own itinerary and transport for Mt Fuji

package tours are usually pricier and comes with less freedom in terms of time but you do get the convenience of transportation. Depends on what you're looking for.
