It will leave a mark of its own. I think scratches can be polished off using a combination of ultra fine sandpaper and metal polish, but I haven't tried it so I'm not sure how well it would work.

But people have sanded and polished their heat sinks until mirror shine? There was this forummer who cleaned his scratched CDs until like shining new using the similar method. Acrylic not the same?

im quite positive we can remove scratches on acrylic by polishing it. Try use pumice or french chalk... thats what i use to polish acrylic denture during practical classes

I suggest rubbing compound. But hard to find this stuff. Normally used to remove scratches on clear coat paints and polyurethane finishes. Works on plastic as well.

EDIT: doesn't work on deep scratches though. fine scratches only.

Use a coarse sand paper then finer ones and then still finer. Cant remember what grid number use finally. Only finishing using alcohol and I didnt mean CD head cleane, I meant the disk itself was higly scratched.
