I bought it from a mobile phone shop that claims it is original for RM1960. The box packaging and the warranty looks genuine however when I started charging with the phone off, it was not able to charge. When I charge with another micro usb cable it works.
Have i been conned on purchasing a recon unit? Is there such thing as a fake BlackBerry Passport?

no such thing as a fake.
That means your BB Passport has a fault, expecially if it cannot charge using original accessories.
The other way is to check which warranty it has, and then check for the PIN and IMEI with the warranty provider (brightstar or ingram micro)

It turns out that the cable was faulty and I got a replacement cable from the shop the next day. I verified that PIN and IMEI in the box is same as in the device

I think you can. talk to them. Brightstar has a service that can trace if the warranty claimed to be from Brightstar is really theirs or not. This also allows users to check if the warranty has been used up prior to purchase or not.
