If you flash stock official firmware or leak firmware then you can use MobileOdin since the files comes in .tar.md5
Usually you flash custom roms using CWM since most custom roms comes in flashable zip files.

Truth is..both phone sits under different categories. It won't clash directly with each other. :-))

Yes..you need to tick all three at the MobileOdin Everroot section.
- enable root
- inject SuperSU
- inject Mobile Odin
You will lose CWM manager. To get it back you need to flash CF-root kernel using MobileOdin.

You just need to wait the FOTA to pop up again later on. There's no need to search for it as the updates will be sent to you NOT the other way around where you search for the updates.
If you in a hurry and need the updates badly then...
- for un-rooted phone - you can use Kies or Odin.
- for rooted phone - you can use Kies or Odin. Both way will un-root your phone BUT binary counter NOT increase.
- for rooted phone - better use Mobile Odin as you can preserve your root and your binary counter NOT increase.

Depend on the firmware itself. Some official firmware wipe your phone but mostly it won't wipe.

Try reboot your phone.

Did you enable the Survival Mode..?
Does the SuperSU app still reside in your phone after FOTA updates.?

For rooted phone the best way is manually download the firmware from Sammobile then flash it via MobileOdin with Everroot section all enable.

- download the firmware from Sammobile.
- extract the files to .tar.md5
- put the .tar.md5 into your phone
- open MobileOdin Pro.
- press Open files...
- put the .tar.md5 files
- enable/tick all three in Everroot section (enable by default)
- flash firmware

Unzip in PC or use AndroZip Root app from market

Look under Security > Lockscreen

If you flash using MobileOdin the binary counter NOT increase.
The same with Odin as flashing OFFICIAL stock firmware won't increase the binary counter.
