For samsung phones, its a yes and no answer. From terms and conditions, rooting/flashing will void your warranty, but samsung is not strict at all, so far none is heard samsung rejecting rooted phone. but please flash stock firmware before turn in your phone for warranty

Please dont do anything else other than what it is stated there. even though rooting is not dangerous but still dont go and mess around.

CWM is a special recovery for the phone. you need this for installing mod/custom roms. these mod/custom rom will come in .zip and you need to put it in your phone memory. to get the CWM, you need to root your phone using chainfire rooting guide

There is a counter in download mode that will increase when you flash your phone, this will notified samsung that you have modified with your phone.

Stock firmware are firmware release by samsung.
Custom Roms?

Custom roms are community made firmware for the phone, some are based on stock, and some are completely redesigned (CM9/MIUI), custom roms have many added advantages than stock firmware. but there are the risk of unstable roms, you could have from unworking wifi until lagging phone. so always flash roms that are sttable. the main place to look for custom roms is at XDA forum.
How to flash custom roms?

You must have CWM in your
usually the instruction is given in the 1st post of the custom rom thread.
General way of flashing custom rom:
1. download rom which usually is in .zip
2. put it in your phone storage
3. reboot into CWM recovery
4. choose install zip > install zip from internal storage
5. choose the .zip
6. reboot
it is advisable to factory reset your phone and wipe cache between step 3 and 4

Odin3FLASHING A ROM, RADIO OR KERNEL VIA DOWNLOAD MODE USING ODIN
Odin can be used to flash image files or parts of your phone. You can flash something as simple as a boot image or a complete system. Everything is packed in a tar or tar.md5 file on your PC and flashed via Odin which is a Windows OS program.
a. Make sure you have your tar file stored on your PC.
b. Reboot your phone to Download Mode [shut down your phone, then hold down the Home + Volume DOWN Buttons and press the Power Button for about 2 seconds until a Warning screen appears. Press Volume UP to continue to Download Mode.
c. Connect your phone via usb and the first box at the top under ID:COM should turn blue and have some text in it. If you are using Download Mode on your phone for the first time then you will notice drivers being installed to use it.
d. The site or page you downloaded the file from will usually give you instructions to set Odin but if not you want to load boot/recovery/system files to the PDA location and have 'Auto Reboot' and 'F.Reset Time' ticked and nothing else.
e. Click on 'Start' to start the flash. You can see what is happening in the text box in the lower left.
