Since you have already gone to the extend of removing the floor tiles, it would be best if you remove at least the bottom rows of the wall tiles & the WC. Seal up any gaps, etc.
Apply water proof membrane including the sides (walls). Test the work and ensure no more leakage before putting back the tiles and WC.
