Trains are usually colour coded according to the line, and (some) signs have English on them, so it shouldn't be a problem.

I have no idea about Kyoto, Kobe Nara or Osaka, but there are barely any free WiFi Hotspots in Tokyo.

Most of them involve having to pay a subscription to use them.

Unless of course, you're referring to free Hotel WiFi or something along those lines.

3G? Although your phone bill is going to skyrocket in a few hours.

Best bet is to have a hotel with free internet access.
