Try PC software Calibre. Convert ur PDFs to epub, they'll sit nicely on the ibook shelf.

Used both ebook and also bookman reader..am I missing out on somethings? Have you got the iBooks application for ipad installed? It's free and you can download from the apple website. It is not preloaded with ther ipad. I use the iBook application and it can read my EPUB books as well as pdf magazines (computer magazines, National Geographic, etc) books (some up to 120 MB for a Biology textbook and 52 MB for Dorling Kindersley Encyclopedia of Science) with no problems. I find the bookman application a bit finicky and don't use it. To read downloaded pdf files use Foxit Reader..it's free and doesn't suck up your computer power. Make sure that your pdf files are not corrupted. You can get a lot of free pdf magazines, books (pdf and EPUB) from www.studytemple.com and www.warez-bb.org. Have to register first (free) and download all your books.
