Well, from neutral point of view I can understand why Trappatoni said that. Put ourselves in his position. If one of our key player (IIRC Gibson has been starting for the Irish) is not getting regular run of matches which could result in lack of match fitness/sharpness, we will have the same concern as well.

Easy for him to say. If Gibbo follows his advice, then we'll lose a promising player we've been developing from young. Whereas for Senor Trap, whether Gibbo moves or stays he still can call him for the Irish team. O'Shea since old has been a backup man most of every season, we should sell him too then to please his international coach.

Though to be honest, O'Shea is no first eleven week in week out now is he?

The selection argument between O'Shea and Gibson is invalid as Sheasy is a defensive type player whereas Gibson is placed on the field to have a more attacking midfield set up. So you can't say O'Shea will be automatically be picked ahead of Gibbo if both are fit and ready to play.
