From kenrockwell site, he mentioned the warning is for manual-focus lens, but after I re-read the manual in pg. 99, there is 3 types of lens listed.
AF-S lens
AF lens
Manual Focus lens
The warning is stated for AF lens, but it didn't mention about manual focusing, it mentioned that not to switch the lens focus mode to M when the camera focus-mode selector is set to AF. Failure to observe this precaution could damage the camera.
Seems like it's talking about switching into the wrong mode with AF lens, instead of focusing manually.
As for kenrockwell website, it's stated otherwise, he stated for manual-focus lens instead (unless he meant manual-focus lens = AF lens in Manual focus mode):
