Previously the radiator and the water container (where you add water - forgot the name) had murky and rusty water, so after changed the pipes, all ok. Now, few months later, the water is dirty again. Why? The car shop says need to flush all the water out and use better grade coolant. Is this true?

I'm really to say that your car actually reaching a critical stage due years of corrosion. Now is too late to savage what is left. Filling up your radiator when superb brand only spoiling the radiotor and your internal engine cooling components only. Years corrosion direct effecting your water pump , internal engine block and radiator .
Coolant main functions is to disperse heat, protection from corrosion, steady temperature and easily flowing internally in the engine. All of this requires maintenance . You have to change it every 40,000 km by flushing and filling up with water and coolant for ratio 30/ 70 or 50 / 50.
Years of expired coolant resulting in internal corrosion and too late to savage what is left. My only advise to you now is DON'T USE COOLANT. IT WILL CAUSING LEAKAGE HERE AND THERE . THE RUST AND DEGRADING OF ALUMINIUM AND STEEL WILL FALL OF EASILY.
Just cleaning it by flushing by plain water and fill it WITH ONLY WATER. Changed it frequently before you need to fork out lots of money for maintenance and overheating engine. AGAIN, DON'T USE COOLANT FOR YOUR CASE.

last time in Feb i flushed my radiator .. just normal pouring filter water into the radiator then bottom hose come out, then refilled it with 1 bottle of coolant and others all filter water ... until now i don notice any rust, coz the color is still green (coolant color) ... will check again next time i rmb ...
don use paip water, as some in itself already contain rust ...

Regularly flushing and replacing coolant for 40,000km or 1 year is strongly recommned. Use TOYOTA LONG LIFE COOLANT. Is the best coolant available in the market and is cheap + proven too. If your radiator's tank starting to drying or the level of coolant/water is start leveling down means your internal cooling system is having problem. Well, maintain radiator and cooling system rarely requires top up.

Probably 2...my friend went to flush the water from his Neo radiator and was using 5 bottles to make it full....

Filling up with distilled water or battery water will ensure protection for the cooling system. If regularly maintaining by flushing and fill up with reputable coolant . Normal water from pipe also works very well.
