Im no sifu but u can check your sub woofer. Reverse it in the speaker manual setup or if your woofer comes with a switch/button to reverse the phase, just do it there and run the test again.
own a Yammy 465 which drive my Wharfedale 9.1, 9.cc and WH210.

My 2 cents idea suggest that your woofer would still out of phase hence putting the mic 1ft higher fix it, but that is not your listening position. So, I would suggest to reverse the phase of your sub to or else there could be some freq missing around your Xover freg range. Just my 2 cents though...

last year I bought 465 with HD Audio decoder.... now 467 series with 3D ready and the speakers connectors are all binding type vs the clip type in the 465 for center and surround speakers. Yamahacilaka.. so fast my avr sound ancient..
