after format my iphone can recognize the itunes which is reinstall?? and how bout my apps??

I used iTunes for few years d.. And i found that my iTunes folder exist two folder which are iTunes Music and iTunes Media. Both of them have the same function but iTunes Music are created by older iTunes. So can i copy all the files in iTunes music into iTunes Media folder?
