Using JR Rail, at those time of night travel, you might have to switch trains, which means more added confusion of trying to figure out where you are at that time LOL  At least with bus, you KNOW you are going to reach your destination directly non-stop (they'll stop occasionally for their customers to buy food or go toilet). However, I dare not say more on bus because I've never taken a bus to travel long distance. The furthest bus ride I went was from Shibuya to Mt. Fuji, but that was on a tour group.  Ohh, telima kasih, then for me the 7 days JR Rail Pass is a must how about travelling within Tokyo? since the watwat18 pass is shareable, its ok to get one? any "london tube" or Singaport MRT equilvalent thingy there?
