Feeling itchy to replay the game.

Probably skip all conversation and what not.

When I do replay the game, do I get my full upgraded ship or I'll have to start over.

As soon as your crew get captured, a timer starts.

If you go immediately through the Mass Relay to the Collector base, all your crew get saved.

The more time you spend before going (like doing crap missions or loyalty ones), the less crew will be saved.

I think Doc Chakwas cannot die, I guess she has some appearance to do in ME3 or she is just here to tell you that you screwed up by taking your time before coming to save them.

So basically it's better to do all you want to do (upgrades, assignment, loyalty missions etc.) before the IFF mission.

IINM, you can do exactly ONE mission after the IFF Mission and still save the most crew members (That's basically for Legion's loyalty mission, and is so you can do a perfect run). Maybe you can do more, but I never tried, so I dunno.

Then the Illusive Man comes at the last sequence to catch you when you were falling from a cliff!
