PCI-E runs at a default of 100mhz. The 'auto' setting usually sets it to the default setting..... you don't have to set it to any other settings unless you're an extreme overclocker or there are some stability issues at default 100mhz speed.

As far as I know, the "auto" setting for PCI-E is set to a default of 100mhz. It doesn't overclock if you overclock other parts of your rig i.e. CPU or ram.
