Probably it can only handle x264 codec in mkv files instead of others..so far from what I see the in forum, some people been complaining that it couldn't play certain anime encodes, considering that fansubs don't have specific standards for video encodes unlike scene groups..

use mkvextract(available with mkvtoolnix), add the video and just extract the sub
you might want to convert it to .srt if it's in .ass format using subtitle workshop

simply just save the sub in .srt format(there are multiple format of subs available when saving it, pick the right one), that's all to it
