Smooth sailing for me so far. 3G 16Gb on 2.0.2. I have specifically set iTunes to "manually manage music and video" and disable the "automatic sync whenever this iPhone is connected".
The last glitch I had was the "stuck at Apple logo" glitch, which is restored from a previous backup.
Maybe disabling the "automatic sync" with iTunes helps? Also, I only downloaded the updates one at a time, not set it to download ALL updates at the same time and apply them at the same time too. Also, I noticed that the 3G signal at my place is weak, so I turned off 3G and the signal strength went full. That weak signal whenever 3G is turned on was the culprit for my previous "stuck at the Apple logo" glitch.
Hope any of these infos helped. I admit iTunes 7.X have been very buggy form the beginning, I hope the September update of the rumored iTunes 8.0 will fix this.

You didn't use SwapTunes did you? If you can SSH into your phone check if your iTunes_control folder is still there... it should be in /Library/Media I think.

For me, my newly restored iPhone will only sync once. Sync 500-800 songs at once, that's all enough for me. If new album comes out, then just wait for the next restore or new firmware update. So I guess I'm on the safe side.
