In Windows,

Empty your source contacts database in your PC, eg. the "Windows Contacts" directory, Microsoft Outlook etc.

Then in iTunes, with your iPhone docked, go to the 'iPhone' tab, then under 'Info', tick the checkbox in the Advanced options which reads Replace information on this iPhone : Contacts
