After that, I installed the Insomnia application thinking it would help, but same thing.
I plugged the phone directly using USB. Is there a difference syncing via USB only or syncing with the Dock?

There's no difference between the USB cable or the Dock. Maybe your computer switched to standby mode after some time. So maybe your PC is the one that needs Insomnia :-p Try not to let any other processes (Screensavers perhaps) to interrupt the sync. Also, make sure that your USB port/connection is working and not cutting off after some time due to defects and such.
