1. yes, she is short, more likely because Caliburn stops her aging and growing. she is very young when she drew the Caliburn from the stone in succession bid for the throne.

3. because in throne of heroes setup by Allaya the Spirit of Mankind, all heroes got their knowledge outside of mankind's timeline as they reside in the throne of heroes. Archer for example serves Allaya in capacity as Counter Guardian before he was summoned for 5th Grail War. Allaya is a force of Nature that will defend Mankind at all cost in Typemoon Universe. The throne of heroes admitted worthy people, animals or machines that served mankind in real world.

4. because whoever draws the Caliburn will be called King of England irrespective of gender since the mythical sword chooses the user.

6. Dark Saber appears in 3rd alternate story, Heaven's Feel. She is corrupted Saber when she is eaten by Dark Sakura in earlier part of story. The anime is based on 1st story, Fate which Saber basically dead and went off to Avalon, the 6th Magic in Typemoon Universe. In Realty Nua, a new epilogue when in far, far future; Shirou will meet Saber again in plain greenfields of Avalon and both will live forever as lovers beyond all time.

The scene from the game.

Ilya's heart is the core for the Grail to manifest itself hence Gilgamesh decision to rip it out of her chest. Shinji have low level magus ability thanks to his years of scouring the forbidden books of Matoh family and can be used as backup plan for summoning the Grail after Gilgamesh failed to acquire Rin for this purpose.

Ilya was a homunculus designed specifically by Einzbern clan for the Grail to materialize in real world.

Yeap, the fish scene did not make sense to me and the movie made one crucial mistake, Rin saw Shirou keep jumping the high jump when they both were very young, not high school as shown.
