yess...it does make different in terms of heat dissipations and fans used theoretically. but if u used HDT963 with 12cm fans, afraid the fans cannot help in dissipate the heat. 12cm got bigger blindspot for the wind pushed at the middle of the blade. if the cooler smaller, then the middle portion of the cooler not exposed to the wind flow...
however, still there is a cooler smaller size, but use 12cm fans. forgot what series, but its from thermalright...

copper is a good heat transfer materials, but not good in dissipating the heat to the air compared to Alu. i believe by using active mode (adding fan), it will help the copper to dissipate the heat to the air.

IMHO, ur casing which is CM690 got good airflow. with a lot of intake and exhaust fans, its help ur copper ninja to cool down. maybe thats why u can't see major diff when u mount fan to ur copper ninja...nod.gif
