While the article was about LRT, they also explain the mechanism behind ewallet and TnG.

They even explain about RFID.

I am just curious how they implemented this particular setup for this toll.

Yes, that supposed to be a case. Perhaps you should open a ticket to them if indeed a pay direct bug
